Team Chaos Nightmare Moon

Behold, the grand plan of Team Chaos! Team Chaos' ultimate goal is to rule Equestria. Each High ranking officer (Sombra, Discord, Chrysalis and Sunset Shimmer) will get a piece of land to rule over however they wish! In order to reach this goal they needed to devise way to utterly decimate the Champion, Elite Four, Gym Leaders and any other opposition, and lets face it, training Pokemon to be that strong takes too much time. Thus they devised a quicker scheme.

The new scheme is to infect Luna, one of the Elite Four, with Nightmare Moon, a force they know will help them to achieve their goal. Once Luna is transformed, her Cresselia flees to get help and is replaced by Darkrai. All of her remaining Pokemon are transformed into Shadow Pokemon, Pokemon who's hearts have been closed to kindness and thus are capable of harming even human beings without feeling a hint of remorse.

In this "universe" the Nightmare Moon parasite resides within Darkrai when it does not have a strong enough human host. In order to become powerful it needs a strong human host that gives it a way to latch onto them (i.e. Luna's feelings of inferiority to her sister), otherwise it lies dormant within Darkrai. (This is similar to the official canon in which the Nightmare Moon parasite resides on the moon until it can find a potential host and wear them down via terrible nightmares [as explained in the comics]).

Team Chaos was transporting the Darkrai for the specific purpose of allowing it to transfer the parasite to Luna, who they logically deduced would be a good candidate. They hoped to allow Nightmare Moon to become the ruler of the Equestria Region and allow them to create the region of chaos they so desired. In order to lure the Elite Four and Champion out they planned strategic attacks around the region with increasing intensity, knowing that the "strongest" trainers would come to the aid of the civilians.

When she is defeated the parasite returns to her Darkrai, which in turn returns to it's natural dwellings.
